How to Help Your Gut Health: What Actually Works

Improving your gut health comes down to feeding the right bacteria, avoiding what harms them, and giving your body the conditions it needs to maintain a thriving microbial ecosystem. Your gut houses trillions of microorganisms, and the diversity of that community is one of the strongest markers of overall health. The good news is that meaningful changes can start within days of shifting your diet and habits.

Why Microbial Diversity Matters

A healthy gut isn’t defined by any single “good” bacterium. It’s defined by variety. Your intestines host bacteria from several major groups, with two dominant families making up the bulk of the population. At the species level, dozens of different bacteria handle overlapping jobs: breaking down fiber, producing vitamins, training immune cells, and maintaining the protective lining of your intestinal wall. When that community is rich and varied, it’s more resilient. When it narrows, you lose redundancy, and functions start to break down.

Researchers measure diversity both within an individual (how many different species you carry) and between individuals (how your community compares to someone else’s). Healthy people consistently show moderate to high diversity within their own gut. There’s no magic number to aim for, and more isn’t always better. A certain level of natural fluctuation is actually essential for the system to adapt and function. Think of it less like a score to maximize and more like an ecosystem to protect.

Eat More Fermented Foods

If you make one dietary change, this is the one with the strongest evidence behind it. A 10-week clinical trial at Stanford assigned 36 healthy adults to either a fermented-food diet or a high-fiber diet. The fermented-food group saw increased microbial diversity, reduced activation of four types of immune cells, and decreases in 19 inflammatory proteins in their blood. One of those proteins, interleukin 6, is linked to rheumatoid arthritis, Type 2 diabetes, and chronic stress. These effects were consistent across every participant in the fermented-food group.

Perhaps the most surprising finding: the high-fiber group, eating legumes, seeds, whole grains, nuts, vegetables, and fruits, saw none of those same inflammatory reductions. Fiber is still important (more on that below), but fermented foods appear to offer something fiber alone doesn’t.

Practical sources include yogurt with live cultures, kefir, sauerkraut, kimchi, miso, and kombucha. One important caveat from the National Institutes of Health: not all fermented foods contain proven probiotic organisms. A jar of pasteurized sauerkraut from a shelf, for instance, likely has no live bacteria left. Look for labels that say “live and active cultures” or buy from the refrigerated section.

Feed Your Existing Bacteria With Fiber

Probiotics are the bacteria themselves. Prebiotics are what those bacteria eat, and they come primarily from dietary fiber. When gut bacteria ferment fiber, they produce short-chain fatty acids that nourish the cells lining your intestine and help regulate inflammation throughout your body. Without enough fiber, beneficial species starve and your microbial community shrinks.

The best prebiotic foods include garlic, onions, leeks, asparagus, bananas (especially slightly green ones), oats, and Jerusalem artichokes. Whole grains, beans, and lentils are also strong sources. Variety matters here too. Different fibers feed different bacterial species, so rotating your vegetables and grains gives more of your microbial community something to work with.

Cut Back on Ultra-Processed Foods

Ultra-processed foods don’t just lack fiber. Many of their additives actively damage the gut environment. Artificial sweeteners like saccharin, sucralose, aspartame, and acesulfame have been identified as potential contributing factors in the development of inflammatory bowel disease. Common emulsifiers, the ingredients that keep processed foods smooth and shelf-stable, can directly alter gut bacteria, drive intestinal inflammation, and even affect anxiety-related behaviors in animal studies.

You don’t need to eliminate every packaged food. The goal is reducing your daily intake of products built around these additives. Soft drinks, flavored yogurts with artificial sweeteners, processed snack cakes, and ready-made sauces are some of the most concentrated sources. Cooking more meals from whole ingredients is the simplest way to sidestep these compounds without obsessing over ingredient labels.

Manage Stress to Protect Your Gut

The connection between your brain and your gut is physical, not metaphorical. A 2024 study published in Cell mapped the exact neural circuit: a region of the brain involved in processing fear and stress connects, through the vagus nerve, to small glands in the upper part of your small intestine. These glands secrete mucus that promotes the growth of Lactobacillus species, a group of bacteria important for immune defense.

When chronic stress suppresses activity in that brain region, the glands stop working properly. Lactobacillus counts drop, and vulnerability to infection rises. In the study, stimulating either the brain region or the vagus nerve reversed the damage. This is why people under prolonged stress often develop digestive symptoms: the stress isn’t just in their head. It’s physically reducing the population of protective bacteria in their gut.

Practices that activate the vagus nerve, such as slow deep breathing, meditation, cold water exposure, and moderate exercise, can help counteract this effect. Sleep matters too. Chronic sleep deprivation is itself a form of physiological stress that disrupts microbial balance.

What Exercise Can and Can’t Do

Exercise is widely recommended for gut health, but the research is more nuanced than most articles suggest. A systematic review found that over 50% of studies detected no significant effect of exercise on microbial diversity in humans. That doesn’t mean exercise is useless for your gut. It means the effect likely depends on the type, intensity, and duration of activity, and researchers haven’t yet pinned down a universal prescription.

The strongest signals come from studies combining aerobic and resistance training about three times per week for at least eight weeks, particularly when paired with adequate protein intake. Moderate-intensity continuous training and high-intensity interval training appear to affect the microbiome differently. For now, regular moderate exercise is worth doing for its well-established benefits to gut motility, inflammation, and stress reduction, even if its direct effect on microbial diversity is still being sorted out.

Recovering After Antibiotics

A course of broad-spectrum antibiotics causes an immediate drop in both the number of species and the total count of culturable bacteria in your gut. Most healthy adults see their species richness return to baseline within about two months, but the composition is often altered. Different species fill the gaps, the metabolic output shifts, and the burden of antibiotic-resistant genes increases. Some antibiotics, like azithromycin, delay recovery further.

If you’ve recently finished antibiotics, fermented foods become especially important. Probiotic supplements are another option. Most contain between 1 and 10 billion colony-forming units per dose, though some products go much higher. For preventing antibiotic-associated diarrhea specifically, clinical trials have shown benefit at around 10 to 20 billion CFU per day, with one analysis finding a 71% reduction in diarrhea risk in children at that dose. Look for products that list specific bacterial strains rather than just genus names, and choose ones that have been refrigerated or have verified shelf stability.

Signs Your Gut Needs Attention

Gut dysbiosis, meaning a significant imbalance in your microbial community, doesn’t always announce itself with obvious digestive symptoms. Bloating, gas, diarrhea, and constipation are the classic signs, but chronic fatigue, persistent low mood, and ongoing inflammation that shows up as joint pain or skin problems can also trace back to the gut. The connection between gut bacteria and mood disorders is well established enough that researchers now consider the gut a meaningful player in mental health.

If you’re experiencing several of these symptoms together, especially after a trigger like antibiotics, prolonged stress, or a period of poor diet, your microbial community has likely narrowed. The strategies above can help rebuild it, but persistent symptoms lasting more than a few weeks despite dietary changes are worth investigating with stool testing that can profile your actual bacterial composition.
