Most antibiotic side effects, from digestive upset to yeast infections, are reversible with the right approach and enough time. Your gut microbiome, which takes the biggest hit, can take up to eight months to fully recover after a course of antibiotics. The good news is that you can speed that process along and manage uncomfortable symptoms while your body rebalances itself.
Why Antibiotics Cause Side Effects
Antibiotics can’t distinguish between harmful bacteria and the beneficial ones living in your gut, mouth, and vaginal tract. When you take a course of antibiotics, you wipe out large portions of your normal bacterial community alongside the infection you’re treating. That disruption is what triggers the most common side effects: diarrhea, bloating, gas, nausea, and yeast infections. Some people also experience skin sensitivity, fatigue, or changes in taste.
The timeline for recovery depends on how long you took antibiotics and which type. Probiotic supplements flood it with high amounts of just a few bacterial strains, which can actually slow down the natural recolonization process, according to research highlighted by UCLA Health. Fermented foods contain a wider variety of beneficial microbes in smaller, gentler amounts, allowing your gut to rebuild its unique microbial profile more naturally.
Good options to add to your daily diet during and after a course of antibiotics include:
- Yogurt with live active cultures (check the label)
- Kefir, which contains a broader range of bacterial strains than yogurt
- Sauerkraut and kimchi, raw and unpasteurized versions from the refrigerated section
- Miso and tempeh, fermented soy products
- Kombucha, a fermented tea
Start with small servings if your stomach is already sensitive, and increase gradually over a few weeks.
Feed Your Good Bacteria With Prebiotic Fiber

This reduces the chance that the antibiotic simply kills the probiotic bacteria on contact. Yeast-based probiotics like S. boulardii don’t require this separation since antibiotics don’t affect yeast.
Treating Yeast Infections
Antibiotics kill bacteria in the vaginal tract that normally keep yeast populations in check. Without that competition, yeast (typically Candida) can overgrow, causing itching, burning, and a thick white discharge. This is one of the most common antibiotic side effects for women.
Over-the-counter antifungal creams and suppositories are effective for uncomplicated yeast infections. Treatment duration ranges from a single-day application to a 7-day course depending on the product strength. Shorter treatments use higher concentrations of the active ingredient and work just as well for most people. A single-dose prescription oral tablet is another option if you prefer not to use a topical treatment.
If you’ve had yeast infections from antibiotics before, you can ask your prescriber about starting an antifungal preventively at the same time as your antibiotic course. Some people find that eating yogurt daily and wearing breathable cotton underwear during antibiotic treatment helps reduce the risk, though the evidence for these measures is mostly anecdotal.
Other Common Side Effects
Nausea and stomach upset are common, especially with antibiotics taken on an empty stomach. Taking your dose with food (unless the label specifically says otherwise) can reduce nausea significantly. A small, bland meal is enough.
Sun sensitivity occurs with certain antibiotic classes. If you notice you’re burning more easily, wear sunscreen and limit direct sun exposure until you’ve been off the medication for a few days.
Fatigue during and after antibiotics is partly from the infection itself and partly from the metabolic disruption of losing gut bacteria. Severe or bloody diarrhea, diarrhea lasting more than a week after finishing antibiotics, signs of dehydration (dark urine, dizziness, dry mouth), or any allergic reaction like hives, facial swelling, or difficulty breathing all warrant prompt medical evaluation.
