Is Koji Gluten Free? Substrates and Hidden Risks

Koji itself, the mold used in fermentation, is naturally gluten free. But the grain it’s grown on determines whether the final product contains gluten. Rice koji is gluten free. Barley koji and wheat koji are not. The distinction matters because many products made with koji don’t clearly state which grain was used as the growing medium.

What Koji Actually Is

Koji refers to Aspergillus oryzae, a mold cultivated on cooked grains to produce enzymes that break down proteins and starches. It’s the foundation of miso, soy sauce, sake, mirin, and dozens of other fermented foods across East Asian cuisines. The mold spores themselves contain no gluten. The grain underneath is where gluten enters the picture.

Commercial koji starter (called koji-kin) typically comes in two forms: a granular type that includes a growing medium like rice, or a powder type made from spores and starch. Neither form inherently contains gluten, but this depends entirely on the specific medium and starch source used by the manufacturer.

Which Koji Substrates Contain Gluten

Rice koji is the most common variety and is naturally gluten free. The ingredients are simple: rice, water, and the mold culture. Hanamaruki, for example, sells a liquid shio koji labeled gluten free with just rice, water, salt, and a small amount of alcohol as ingredients.

Barley koji contains gluten and is widely used in certain styles of miso and other fermented products. Wheat koji, used in traditional soy sauce production, also contains gluten. If you’re avoiding gluten, the key question for any koji product is always: what grain was the mold grown on?

The Hidden Ingredient Problem

One of the trickiest aspects of koji and gluten is labeling. The grain used to grow koji is not always listed as a separate ingredient on product labels. When you buy miso, for instance, the label might say “soybeans, salt, koji starter” without specifying what grain the koji was cultured on. The name of the miso variety is your best clue: brown rice miso uses koji grown on brown rice, while barley miso uses koji grown on barley. White (shiro) miso is typically rice-based.

Some miso manufacturers produce both barley and rice varieties on shared equipment, which introduces cross-contamination risk. If you have celiac disease, contacting the manufacturer directly to ask about their koji substrate and production practices is the safest approach. Several companies explicitly note that their rice-based misos are gluten free “as far as ingredients go” while acknowledging that barley miso is also produced in their facilities.

Fermentation Does Not Remove Gluten

A common assumption is that fermentation breaks down gluten enough to make it safe for people with celiac disease. The science says otherwise. When grains containing gluten are fermented, enzymes do break the gluten proteins into smaller peptides, but those fragments often retain the specific sequences that trigger immune reactions in people with celiac disease.

Research published through the NIH has shown that even lactic acid fermentation of wheat flour does not degrade gluten enough to prevent it from interacting with the enzyme (transglutaminase 2) that drives the celiac immune response. Studies on beer production found that immunotoxic peptide fragments from wheat and barley survived multiple manufacturing processes, including treatment with specialized enzymes from Aspergillus species designed to break down gluten. Some of those treated products still triggered antibody responses in samples from celiac patients.

The takeaway is straightforward: if koji was grown on barley or wheat, you should treat the final product as containing gluten regardless of how long it was fermented.

Sake and Other Koji-Based Drinks

Premium sake is considered gluten free because Japanese regulations require sake producers to use only rice koji. The entire process, from the koji culture to the final brew, involves rice and water with no wheat or barley.

Non-premium sake (futsushu) is a different story. Producers of these lower-grade sakes can add various flavorings and additives that aren’t always listed on the label, and some of those additives may contain gluten. If you’re choosing sake, sticking with premium varieties (labeled junmai, ginjo, or daiginjo) is the safer option.

FDA Rules for Fermented Foods

In August 2020, the FDA finalized rules specifically addressing gluten-free labeling for fermented and hydrolyzed foods, covering products like fermented sauces, seasonings, and FDA-regulated beers and wines. The rule didn’t change the definition of “gluten-free” (still under 20 parts per million) but established how manufacturers of fermented products must verify compliance. This is relevant because standard antibody-based gluten tests struggle to accurately measure gluten in fermented or hydrolyzed products, where proteins have been partially broken down into fragments the tests may not detect reliably.

For consumers, this means a “gluten-free” label on a fermented koji product like shio koji or rice miso carries regulatory weight. Products without that label, especially imported ones, require more scrutiny.

How to Choose Gluten-Free Koji Products

Look for products that explicitly state “gluten free” on the label and list rice as the koji substrate. For miso, choose varieties labeled as rice miso, white miso, or shiro miso, and verify that the manufacturer doesn’t use barley on the same production line. For shio koji and liquid koji seasonings, rice-based versions from brands like Hanamaruki are labeled gluten free and contain only rice, water, salt, and alcohol.
